I believe this to be a bacterial issue and if your scrapes are truly clear then that would confirm it.
Personally, I would give the pond a dose of Virkon.

Thanks Rich. Not heard of them before. Whats the dosage like? Pond is only 600 gallon and have 3 small koi and 1 medium.
Ill order some of that today i think.
I only scraped the biggen (ghost koi) and couldn't see a thing.
I have a small ghost koi who looks smooth over. Like scale-less..
They all seem active and happy enough and feed etc. Even more so since the infected couple were removed.

Standard does is one tablet to 500 gallons. But that is what they state as a routine maintenance dose.
You can safely double dose to treat an issue, so I would use 2 tabs.
Don`t forget, switch off your UV for 24 hours.

No, not unless you have any signs of illness.
What you are doing is basically a sweep treatment to ensure that the fish that died didn`t leave anything behind so to speak.
If you have an issue, you can treat daily at normal dose (double dose to start with)
Richard at Richdon Koi advocates the use of Virkon for Bacterial issues. Its also good to use when fish are healing in the pond too. It reduces water borne pathogens.

So here's the little ghostie. Notice a slight nick on his side too. Probably from trying to avoid the net the other day. Do his scales look abnormal? I made a rookie mistake of not scraping him whilst i had the oportunity.

Can`t see anything in those picks to be concerned about.
Small wounds will heal ok in current temps. If you do virkon your pond, that will prevent bacterial infection while it heals.

I have been following your post and you keep saying you are a novice at koi keeping and need help. have you given any thought to joining your local koi club that way you would have keepers close to you who could help and teach you most of the advice given by the forum members has been great so far but most probably live far from your area so think about your nearest club is my advice, I am sure you won't regret it.
