What would you do with them?
Found 5 brown colored koi in my 100 gal filter, 3 are about 3 inches long and 2 are about 2 inches, Also spotted 4 in my main pond about the same size, 3 are brown and the other one is a lovely little Kohaku.

I suppose if you have room for them to grow then why not. If not you could offer them on here as pond fillers / filter starters?

Depends on the capacity of your pond - for me space is at a premium - I might keep the kohaku and offer the rest free on here or at last resort on gumtree. I'm too much of a softie to euthanize which is why I would never try breading.
6000g in ground koi pond
+3000g lily/Anoxic pond attached
29 koi (40 to 65cm)
Bottom drain, Mid water & Skimmer to Drum
JBR boichamber->Blue eco 500 pump ->below surface return.
Blue Eco 240 -> Large MB -> Waterfall -> Planted Anoxic pond (25 baskets)

Thanks for the replies. I do intend to keep the Kohaku. The problem with keeping the brownies is that I currently have 8 koi between 30cms and 75cms in 2000 gallons, So keeping them would mean the pond may eventually become overcrowded, though I am over filtered. I'm reluctant to euthanase the brownies. So I may decide to keep them for a while and monitor the water params which at the moment are perfect.

Just put them back in the pond for now...they shouldn't be in the filters !

Best plants to remove Nitrate
pug has a very impressive veg filter on his pond, have a look at some of his his youtube videos....
